DOB Driver II

I have a Dob driver II on a permanent mount, the gearing on the RA axis results in about .25"arc movement per microstep and, as I understand it, 8 microsteps/step. Everything works as it should except when it's tracking or guiding when there is a "vibration" amounting to about 2"arc with a period of roughly 2-3/sec. When I feel the shaft of the motor, this pulsing is felt with the same period so its not in the mount. These motors are not the bipolar ones that came with the kit but are somewhat more powerful unipolar ones with 6 wires only 4 of which are used. I was assured by the company that they are entirely suitable. Anybody got any ideas?
