You son may have not been eating enough gluten for a positive endoscopy. Also they only take a few samples (maybe 4 to 6) so they happen to take the only healthy villi there. If the consultant actually saw flattening then I would argue that that should be enough for a positive diagnosis. I would ask to see the consultant again, remind him that he said that he saw flattening, tell him what has been happening with and without gluten and ask him to change the diagnosis to coeliac disease.
Some GPs will prescribe gluten free foods but many now won't. It's a postcode lottery.
