Warning Lights Flashing

We have a 2004 Disco2 with about 15,000 miles. Left the door ajar & battery got low. Now these lights flash: sport mode, mode, indicator light on shifter & check engine light. Also transmission not shifting correctly.
We have checked fuses & circuits that control the transm. module under the seat, checked connections & changed both the sensor on outside trnsm. & speed sensor inside transm.
When we re-set, lights do not come on when idling, but do when we drive fast enough for transm. to shift. Then transm. shifts strangely & lights come on. Suggestions?
