All those powers were given to him in the Wonder Man series. Remember that the growing powers Atlas has is due to the Pym particles and Nefaria used a variation on the Zemo treatment to get his powers. Busiek explained away those powers in the Avengers Two mini series as Mephisto's illusions. Furthermore, Busiek also explained that every ressurection of an ionic character might trigger a power mutation although in Wonder Man he only gave him the ability to fly without jetpacks and the ionic glow his body used to get but that Bendis has toned down.
The Crazy Eight powers were given to them by another way different from the senior Zemo treatment, at that time Wonder Man's physique had been altered by the Nega-Bomb so he was kind of in a different state, then Wondy died in Force Works and later Wanda gets him back as a muscle and flesh guy ionically infused, supposedly getting him back to the way he was pre-nega-bomb but with the extra power of flight and the ionic glow.
