So what happened is that dad was back home and everything was (apparently) OK.
Until dad took a monster to the face really hard and it more or less turned it into playdough --with him still able to talk to Sam.
Hints earlier when he was saying something about "the boy" not realizing.
That is all we know. It seems most likely that this is an imposter. But it is also possible that somehow this is Sam's dad in some form that he is trying to keep secret.
We do know he is communicating to something in secret.
Sam is looking for him, enlisting Iron Man, and cannot find him nor trace of the Centurion helmet that his faux-dad was wearing.
