Well, much has been discussed on this on the thread bellow...
In my view these are the trays that carry the jewels to the Queen when she is getting prepared for an event, of course royal jewels are not stored in the trays.
HM chooses carefully her lovely outfits for any ocasion, in this case it should be a gala evening. She chooses what jewels to wear with it, perhaps makes a list, and gives it to her lady in waiting. The lady in waiting goes to the vaults to get the jewels, most likely some logistic is in order and she must sign a note uppon the removal of the jewels. Perhaps the damask trays are already in the same rooms. She carefully removes the selected jewels from their boxes and places them on the tray. She then carries it, covered with the damask and lace linnen, to HM rooms where the Queen is getting dressed.
This photo is most likely of one of those moments when HM is getting ready for a gala evening and all the jewels are already displayed in the tray and ready for her to wear.
The watch is in the tray simply because HM would wear it that evening, along with the saphires.
I believe the saphire set (necklace and earrings, perhaps bracelet) has its own box, and most likely the remaing items all have individual storing boxes, as they were not originally made as a set.
