The present Duke was 6 years old when his godmother Queen Amélia died. He said in several interviews that Queen Amélia had left him several buildings in Lisbon as inheritance, I never read any mention of him to the jewels. However the royal family is in possession of at least two pieces from the late Queen, so perhaps they were part of the inheritance but were not mentioned. I actually was thinking that the jewelry were already part of the jewelry collection available for Dona Maria Francisca, since Dona Amélia's death. Since Dom Duarte Pio was still a young boy, who managed his inheritance until he came of age? Again a hypothesis, were the jewels perhaps in a safe somewhere until that time? Or perhaps if they were left to the present Duke, his mother decided not to wear them since they were, most likely, firstly intended for the future wife of the little prince.
